I've tried both for a certain project, both performed better on
different aspects.

Apart from holy wars about which database is better, don't forget to
do some MySQL optimization. You might be able to get a lot more out of
MySQL when you tune it a bit.

There's a tool called "MySQL Performance Tuning Primer Script" to 
help
you optimize things a bit:

I couldn't find any info about MySQL tuning on the EPrints wiki, maybe
it's a good idea to create such a page?
